Possibly not ideal at the moment, but for billing purposes each project team (we are a construction company) creates their own dropbox business account and all employees working on the project are added to that account. I have a ~15 user account for my current project that I am managing, and have 2 employees that have since wrapped up on this job and are transferring to another project. What is the proper method to transfer their account + their files to another business account (or a paid personal account) so that they maintain access to their files but are no longer on the billing for this project?

In this case, I'd suggest converting their accounts back to individual accounts which would free up their licenses for you (as a team admin) to re-use and would enable them to upgrade to an individual plan or join another Dropbox for Business teams account.
