In an effort to clean up one of my Dropbox folders, I moved several folders into other folders. This created the indexing of 8,000+ files. You mention being part of company with thousands of files on dropbox. Is it possible tht you are not th eonly one with access to Dropbox and that someone else in the company has "moved" files? This would cause such an "indexing" that will continue until all the files are properly indexed. The workaround, as you alredy found, is to pause syncing - or leave your computer to run to run over lunch to index properly. I have Dropbox to be a great storage system, but not very productive in an organization where more than a few users are accessing files at any given time.
