There are invisible files taking up my Dropbox space and I can't delete them.

There is nothing in “Backups.”

Updraft has its own names for its invisible folders. I searched for those proprietary paths, but they are completely hidden.

But I have now discovered that it is connected to an Updraft app. If I delete that app, will the invisible folders also disappear?

Almost certainly not I'm afraid.

I'd suggest trying to delete them from within UpDraft first
