Hi Hannah-Thanks for jumping on! Yes, I can confirm that files that I worked on at home on my laptop this morning synced to my Dropbox folder in ~/Library/CloudStorage, but not to the one in Macintosh HD>Users>[my username] that I normally use. When I add or change files in the Dropbox folder with the old files, they do not appear in the one in ~/Library/CloudStorage.

So, now that your syncing Dropbox folder is in ~/Library/CloudStorage, it means that you're using the File Provider version of the Dropbox app.
This is the expected behavior and location for the Dropbox folder.
That means that since your other Dropbox folder (with the old files) is no longer syncing to your account, you can just delete it.
If you want to really confirm the Dropbox folder location, you can also check the Dropbox app's preferences. The "sync" tab will show you the correct location.
Now, if you don't want this version of the app, you can opt out of it, by following the steps in this article.
