Just for clarification, are you referring to the default settings for new files added to your account, in the Dropbox desktop application on this preferences page?
Have you tried right-clicking the Dropbox folder in order to mark the entire folder as available offline?
Could you let us know the exact OS version of your computer and the version and syncing status of the Dropbox desktop app as shown in your taskbar at the moment?
Just to confirm, has the update finished or is it still ongoing?
Let me know and we'll go from there.

Same problem here too. Using windows 10.
How do I make the folder I want to be used offline stay? Because I noticed that I have the files synced already but when I shutdown my computer and turn it back on, the files were not downloaded and was set to just online again?
Another thing is that, the folders icon now all have a green check status even though the files inside it are not synced and just available online. How do I make the Folder status icon be just a cloud icon since the contents of the folder is just online?

Keep in mind that you can always use these steps in order to make your files available offline or online-only by default.
Do you want to make all your Dropbox files "available offline"? If so, right-click on the Dropbox folder itself and see if that gives you the desired option.
Would you like to share some additional info such as the exact version of the Dropbox desktop app and syncing status of the Dropbox desktop app as shown in your taskbar at the moment?
If you have any screenshots, they're more than welcome!
