It shouldn't be possible to install two copies of the Dropbox desktop application on your machine. What OS are you running currently?
What are these duplicates you're referring to, are they Dropbox folders, or the installations of the desktop app? Have you tried uninstalling the app to see if this helps remove the duplicates you're seeing there?
