How can we move shared folders from one account to the other?

Based on everything that you described it sounds possible that your employer had "can edit" permissions on the old shared folder hence he could move its content to a new one.
However, in order to make sure everything worked like it should, we need to identify more about the owner of the new folder as we speak.
Can you ask your colleague to follow these steps in order to check who the current owner of the new shared folder is? Provided it's your Dropbox account you can always use these steps in order to move the folder's ownership from one account to the other.
One more thing to keep in mind is your employer's permissions in this shared folder. Could he check that as well and let me know?
