I keep receiving emails about being over-quota, but there aren't any files on my account.
I receive emails from Dropbox telling me my Basic account has reached its limit; however, when I log into my account there are no files there. I have searched in all folders, there is nothing there. ...

Did you also check your Backups page online? Are there any files there taking up the extra space?
